In case this helps someone. If the SBS 2011 SUSDB is consuming loads of space there is plenty of articles on running the clean up routines. And if you want to move the WSUS SUSDB to another internal drive with enough space there are again plenty of good guides. In my case the SUSDB was taking up 30 GB and I did not have an internal drive to move it to. If you connect an external drive and attempt the WSUS SUSDB migration the wizard will not let you move it to the USB drive. Here is the work around:

Connect the USB Drive and assign it a Drive Letter. Then just move the SUSDB do the drive as follows:

Now, after making this change the Server was updating fine but the Workstations stopped. To resolve that issue use the following as a guide up to and not including "Create the Windows SBS Policies":

After that all the computers were reporting to the SBS 2011 Console correctly.
