Be warned: On systems with iTunes I have noticed after running all the tools and rebooting, starting iTunes throws an error about the CD player. Can't remember the exact error from iTunes but you then have to go through a detailed list of how to completely remove iTunes from Apple's website and re-install it. It's been a few months since I've seen this so not sure if it's been fixed in the latest release.

I just ran it on two laptops with iTunes installed and no issues.

General Question : Do you actually run through the entire default list of fixes and reallocations ?
I know you can disable some, I just wondered if, as a matter of course, you just run the app in its entirety.

I always check everything on the list. It doesn't take very long to run and I have had no issues with it so there is really no reason not to. Keeps me from having to go back and do it later if something comes up.

Question, define "does not take long to run". I haven't run the full deal yet, I've used it piecemeal thus far, like updates don't run, fix those, stuff like that. Does it take a couple of hours for the full deal usually?

It definitely can on slower systems if you have everything checked and they have a lot of data. Unless I have specific reason to suspect I need it, I usually leave "Reset File Permissions" unchecked because that is by far the longest process. I usually leave off "Unhide System Files" too. Without those, it may take maybe 10-15 mins or so on modern windows 7 systems.

I have never had it take more than 20 mins even on older machines. That's with everything checked. It's not something I'd want to do on site.

I have ran into that also. I think it happens if you check "fix missing cd drive" as one of the fixes. I think the registry fix aio runs deletes upper or lower filters which affects iTunes in some situations.
