Is it running off an raid card of any kind? If so, install drivers.
Other than that, check the cables and stuff in the back of the HDD, and check the jumpers too to make sure its set on slave, not master.

Use a boot CD

When you start your computer, in the POST, are the HD recognized?

If not (you are in trouble), check your jumper setting and connections, or try the hd on another computer...

If yes check the integrity of your data, use a bootable CD (pinguinslut or else).

If your data is still available, remove the second HD, install windows on 1st HD, then but back second HD.

This has been fixed over a chat on MSN messenger with this user. It turns out that the missing drive was a SATA drive and he hadnt installed the SATA drivers for his motherboard. :)
