It seems like it's an issue when McAffee or some other a/v app deletes some of the programs from the kit when plugged in via USB and the 2 ways to get around it so far are:

A) Buy a write protect usb drive - costs money
B) Disable McAffee before hand - hard to remember and you probably don't want to disable the only a/v app on a pc when trying to disinfect it.

What about using something like Truecrypt* to mount a container* in read-only mode and and then run the apps from there? I'm sure you could write an autorun.inf and .bat file to do it from command line.

*Truecrypt is an open-source encryption tool that can be run from a usb drive
*A container is an encrypted file that actually gets mounted as an image and gets assigned a drive-letter.

There may even be alternatives to TC, but that's the first thing that came to mind.
 
I thought about using TrueCrypt, but I assumed it could take a while for it to decrypt the volume on flash drives. You're better off just using a CD, and next time you need a new flash drive make sure it's one with a write-protect switch.
