My brother co- owns an auto repair shop and they are using Alldata manage online. They appear to be pretty happy with it. They link to part suppliers so they lookup and order right from the manage online portal. Same for labor times, look it up and add it to the estimate. Alldata does also have a stand alone client if your client doesn't like being in the cloud. But from what I understand Alldata will eventually do away with with the desktop client.

Before that they were using Mitchell.

There is also ROWriter .
 
I have done some work for a few shops and Alldata was around. Another one I saw a lot and is used by many Dealers and large corps was Mitchell On Demand 5 and Mitchell Manager SE. On Demand 5 has the estimating and parts lookup/service manuals and the Manager SE was the CRM that ties into all of their other products for seamless ticketing and service write ups.
 
I manage 2 garages and both use ROWriter. Still runs off a crap sql vice online but it's pretty powerful. Have also dealt with Mitchell On Demand and I like that because it does have an online version.
 
I have a shop that uses Audatec (sp?). Looking at bringing another autoshop online...will see what they use and report back if you're still looking for suggestions.
 
When I worked as a mechanic in college we used AllData. I currently have a client that uses software called ROWriter and they are happy with it. Database runs on the server (or master workstation in smaller shops) and has a per-computer based license system.
