Ok, so this is a new one and I cannot seem to find any reference to this type of issue.

I have a SanDisk Cruiser USB drive that I keep handy with my day to day useful software and such for business. All of the folders in the root directory are now shortcuts and do not function. Upon inspection, I noticed that under the Properties section, they are setup as shortcuts with the following: "E:\sidipx.exe MiniDump Files". I ran MBAM and of course, I found the sidipx.exe and 3 other files on the root of my drive (Trojans).

I can manually access the folder by simply typing in e:/MiniDump in the Explorer location bar. The drive is clean now, but my folders are all screwy. I am planning on backing up and wiping drive to start fresh but figured I'd see if anyone has seen this before.

Hope you got this fixed.

On a side note, I have been doing a lot of tinkering with USB drives and portable apps for the business I currently work for. My suggestion is to ditch the Cruzer and U3 for your "repair" drive. Check sites for "hi speed" USB drives and install a portable start menu on your thumb drive if that is why you use U3.

Cruzer is no where near the fastest of the USB 2.0 drives right now, and U3 is very limited. If you go with just getting apps from a site like http://www.pendriveapps.com/ and getting a open source USB start menu (my favorite so far is Asuite), you can even customize the start menu to fit your company (logo, name, custom color scheme, custom links, layout, ect).

On top of being able to get just about any app you would use during repairs in portable format, it doesn't leave behind all the crap that U3 does on the clients PC, looks more professional, and you can completely lock down the drive so you never risk it being infected again.
