What sort of cooling fans should be used in a system :
1. Lots of Small fans with less FPM (flow per minute)
2. 2 or 1 Big Fans with good air flow ?

My sugestion is to get some nice 120mm fans with low rpm which makes it silent and has a god airflow. I have two 120mm fans as case intakes, one 120 mm cooling my disks, and they all run on 900 rpm. So bigger is better and more silent :)

Using 3x40mm fans won't give nearly as many CFM of airflow as a single, well.placed 120mm. That, and as Rus said, big fans are noticeably quieter.

Also, make sure the amount of air flowing into the case is higher than the amount flowing out. Positive pressure inside makes sure you don't get dust and air drawn through your floppy and optical drives.
