I guess it does the transfer over the network; I've never used it personally though.
I use migration assistant constantly, but never have had an opportunity to use the Windows migration assistant. I'd really like to, just mostly all of our customers already have Macs. Migration assistant in general has always been pretty solid but with Lion it's buggier than it ever has been, but still does a good job with minor tweaks.
