I THINK the system I'm working on is now clean. I can browse fine and programs run fine.
I can run sfc.
I can't run cmd - the screen just flashes and the desktop "resets".
Attempts to update any antivirus always give an error. I've done the usual LSP, TCPIP resets. My gut tells me the cmd problem is related, but I'm stumped.
I did a repair install earlier, but I'm tempted to try again.
I see this issue a lot on Google, but nothing consistent.
Any thoughts would be welcome.

Is the latest Service Pack installed?
Sometimes after a cleaning an infected computer, and some utilities/parts of the Operating System aren't running like they should, I update to latest Service Pack if available.
Could always try the repair install again, it couldn't hurt.
But don't nuke it yet; don't give up!

I've seen this a few times. They usually update using https. Try creating an exception in the firewall (Windows or other) for port 443.

Does regedit work either? If not, I think you may still be infected.

i would assume its still infected - that matches the behavior
try CTRL-SHFT-ESC - if you can't get to it, that's yet another indication you're still infected
start w/ MBAM, follow w/ comboFix and SmitFraudFix - then try avast (install, update, then select boot-time scan)
[note- w/ MBAM and Avast, if the virus isn't letting you update, you'll have to d/l the latest defs with a working computer - and transfer via stick-drive]
after all that, you "could" try ReImage.com - its $70 (after taxes)
and they'll refund you if it doesn't fix it
failing that.. orig CDs and in-place install
*shrug*
failing THAT! offload the data.. orig CDs.. re-partition.. re-install
