I was reading on a forum that it will not scan and delete malware from the registry on the pc your scanning if thats true alot of malware will recreate itself on my customers pc. I even bought the commerical license for kaspersky but they say that wont scan registry too.

This is very important too my clean out process and always thought it that kaspersky would at least or superantispware but I guess i might be wrong, any help is much appreciated.

In the main, registry entries will not cause you major problems so long as the files that they may be linked to are removed. You cannot scan a pc's registry without loading it into memory first. AFAIK (I don't actually use it) UBCD4Win will allow you to EDIT a remote registry (by remote I mean the registry of a windows installation you're NOT booting to directly) but that still won't allow you to scan it for malware no more than you can scan the registry on a machine by hooking up its HDD to another system via USB.

Of course I may be completely wrong, someone please correct me if I am.

You do have to load the registry before it can be edited and I'm fairly certain UBCD4Win doesn't do that. It's not a big deal because a few keys in your registry can't do anything by themselves. Basically they're probably just their to load the malware files that were deleted by your scan.

UBCD4Win DOES load a remote registry to scan with programs like SuperAntiSpyware and Adaware. I use it all the time.

When you load a program, it asks you which user profile to load from the hard drive. Just choose a user, then click the check to load all users, and the program will scan the system's registry.

What does any of this have to do with illegal software?
