Lately whenever I try to transfer a number of files from an external drive to the internal I receive one of those errors saying that a file is being used/cannot be found.

Is there a third party data transfer program that will continue the rest of the process even if one file is not found, etc? Kind of a pain that the WHOLE thing stops because of one file.

There are many such applications. Browse the forum and you should be able to find them. One is called unstoppable copier. I know it at least won't stop because of that error. That is one of the biggest annoyances of windows xp and prior.

I love Roadkil's weird tools. I haven't had time to test them all but he has so many weird apps and testers I just wish there was a way to index these kind of things so I can remember what they do.

If the file is locked by a proccess another good option is unlocker.

GoldenClick, is realtime antivirus active on that machine? If so, the antivirus may be checking every file as it is accessed and interfering with the transfer.

Already been beaten to it but TeraCopy I suggest, you can copy/move and pause and skip along with some other options with the free version and unlock more options with the paid. AND, if a file is detected as a virus or something and access gets denied or another error occurs you skip it and keep going without issue unlike the standard Windows copy/move.
